ND .9 filter exposing 3 stops more seems to be underexposing still

I have an ND filter (http://www.schneideroptics.com/ecommerce/CatalogItemDetail.aspx?CID=559&IID=3373) that I tested out on my M2 a while back ago and it seemed to give me way under exposed negatives. I am suppose to be exposing 3 extra stops to compensate for it, I just need to confirm I am doing it correctly. Say I am outside and normally I would expose at 1/500 and f16 for 400 iso film. If I use the ND filter, exposing at 1/60 f16 or 1/500 f5.6 should give me the same exposure is that correct? I am going to shoot another test roll today to see if it comes out the same, but just double checking that I am understanding it correctly.
