How do I set minimum shutter speed for auto iso? I've set 1/60th in the auto iso setting but it still sets 1/40th when I am shooting.

Hey, I'm under the impression that you can only set a minimum shutter speed for the "auto high" ISO program. So you need to select that program, second from top in the ISO menu, for your setting to become effective.

Having been frustrated by the same 'feature', I tend to use the camera in TAv mode for a guaranteed minimum speed, or in aperture priority when there is sufficient light to insure a high enough speed.
If I remember well, the GR goes below the minimum speed even in 'Auto High'.
