It would seem to me that the emulsion side should be up, i.e. towards the sensor, but my scanner has problems pulling the film through because the film tends to curl away from the cogs.
Does it make a difference?

It depends on the scanner you are using. With my Canon scanner, I scan emulsion side down, with my Epson, emulsion side goes up. Try scanning both ways and see which works best.

I don't see much differences. I scan so I don't have to flip the picture or when the film is beastly curled I scan with the curved side up and a ANR glass on it so I don't get newton rings.

Of my scanners:
Nikon scanner emulsion side down.
Canon scanner it's to the left (it feeds sideways by design, let gravity pull off some dust maybe?)
HP scanner it's down.
Microtek Scanmaker 5 was emulsion side up.
And reverse everything with Seattle Film Works slide film.
