Can anyone recommend a small case that can hold a few SD cards and X100S batteries in an organized way?

I use the Think Tank Pee Wee Pixel Pocket. Holds several SD cards and a couple of batteries in a small package. B&H and Amazon usually have them in stock.

Looks good to me. Do the batteries fit in the larger pockets on the top?

I use the two larger middle pockets. It's a pretty perfect fit for two batteries. Mainly that's what I use it for--back up batteries (and a microfiber cloth). I only carry one spare 32 GB card and can't say I've ever needed it.

Thanks. I just ordered one.

Another possibility are the pouches that used to be given away when you bought compact flash cards. The ones I have are by Sandisk, and hold a battery on one side and an SD card on the other. They're very small, about 2 3/4" square and 3/8" thick with a zipper on three sides, very easy to fit in a pocket.

Those were great, though I never thought to use it for a battery as well as SD cards. Does anyone know of anyone selling them?

A local camera store gave me a couple when I showed them how I was using the pouches.
Certainly worth a try.
