I've just discovered that Epson Scan will overwrite files without any warning. This discovery has led to me changing my file naming system for scans.
The discovery happened when I realised I'd put an incorrect camera name as part of the file name string, and then tried to rename it in Finder (= Windows Explorer for PCs) eg. FE2_HP5_D76_R48_001.tiff renamed to F80_HP5_D76_R48_001.tiff. Finder gave me an error warning that the file name already existed.
I halted the batch scan and renamed the output file to avoid future conflict. Then I discovered that the original file had been overwritten by the new scan. Of course I still have the original neg and can re-scan it.
This is annoying - I would've expected Epson Scan to give warning if an output file name conflicts with an existing file in the same target directory.
Also annoying is that I can now only run Epson Scan on an older Mac running Snow Leopard. It doesn't work on Mavericks, as far as I can tell.
My file naming protocol now starts the file name with YYMM. That should avoid future problems.

EDIT: there is a check box in Epson Scan that will avoid overwriting files - thanks for your help guys!

I'm like 95% certain there is a setting under the file save properties that says "Overwrite any files with same name." I'm at work so I can't completely confirm, but here is a link that shows what I think is there:
https://files.support.epson.com/htmldocs/prv5ph/prv5phug/scan1_4.htm
Look at selecting file save settings.

Yes, it has this setting, somewhere
My naming convention is "Camera_Lens_Film_Developer_M_Y" and Epson scan utility is set to add increasing numbers at the end.

From what I have read, Epson Scan has better controls than the scanner utility...

At home I use Epson Scan on Mavericks. I had to ask Epson Customer sevice where to find it and I received a quick answer. When back home I can check about and eventually I'll give some more infos.
I'did'n kno about deleting files with no warning, of course it is very disturbing.

I never liked using Epson Scan at all. For trivial things (scanning documents), I use OS X's Image Capture.app. For photographic work I drive my scanners with VueScan.
