In the Epson software are controls for reducing dust and colour balance and software called ICE.

Is it better to use the Eposn controls or use the features in Photoshop?

I am scanning 20 year old Fuji Positives and they have a bit of dust and even some fungas in spots.

Depends how many you have. I like photoshop for both, color should be decent out of the scanner but cloning dust and scratches manually is a real drag.

ICE is really good, my tip is: use it, and don't use the other dust reduction option !
Colour controls and other things can be made after the scan

ICE has to be set in the scanner software. Everything else can be done in PS.

Definitely use ICE; it is applied during the scan. Any other adjustments may be applied after the scan. This is true of NikonScan, so I would contact Epson if I were you to determine when their controls are applied. In any event, you're better off with Photoshop.
