I just got my first FSU camera with lens - a Zorki 3-S (3-C) with a Jupiter-8.
I intended to use the Jupiter-8 on the Leica and get a Jupiter-3 for the Zorki.
Now my question:
The Zorki 3-S has a base length of only 38mm - would that be sufficient for accurate focusing a J-3 wide open and at minimum distance?

It will not have any problem with a Zorki 3-S. I use mine on a Bessa R2, and even the Leica CL. Much shorter baselength than your Zorki.
