I've been using the side lock sleeves for the last bunch of rolls I've developed instead of the regular slide sleeves which I find scratch the crap out of my film. I've been very happy with the sleeves, however, one thing is annoying is that they are all loose, not in a nice single sheet. My solution to that is to put them in a regular white envelope and file them away. However, I'm a bit concerned; these are not special acid free envelopes. Will they destroy my negs over time?

You can also get acid-free boxes that allow filing the negative sleeves like they were index cards. Quite space efficient, but you need a good system to keep them in a logical order - the kind of browsing you can do with negative file sheets isn't really possible.
