Nikon SuperCoolScan LS 9000 green light blinks in 2nd frame

Hi,

When I try to scan my 2nd frame for a 6 x 6 negative on my LS 9000 the light starts to blink a rapid green. The scanner initializes and can scan frame one, but when I switch to frame 2 this happens. I tried it with Vuescan and Nikon Scan Software? Any Ideas?

I just tested another film tray and it works perfect. It won't work correctly with glass film tray. I don't know if it is because I am using lumina fluid and the acetate covering? It will scan sometimes but then it hangs up. Here is a picture of the film holder
