My understanding is that it has something to do with the firmware. But, what exactly?

Simply that it's an upgraded firmware, version 2.0, that fixed certain problems and improved function. You can download the firmware and update the RD-1

A highly appreciated firmware update with dead pixel correction, much more detail is dark (uderexposed) areas, much less noise at high ISO. Just made that update (don't forget to RESET the camera to its initial state FIRST) and do a dead pixel correction immediately afterwards (WITH cap on).

Does anyone feel the quality control was better or not with either camera?

Well, my R-D1s is absolutely fine, no problems at all. But I have nothing to compare it against.
