Does anyone have any information on removing the VF, frame counter, RF and frameline Illuminator plastic / glass panes from the top plate? Are they glued? What is the best way to go about removing them?
The purpose is for a repaint. Everything else I understand, but this is one thing I am not sure about. I don’t want to damage or worse, crack the glass panels trying to remove them.

Did you ever figure out how to remove the panes? I'm currently trying to figure it out myself without breaking anything
The glass panes are held in with a type of silicon "glue" that's strong enough to hold the panes in place and seal the gaps, but not strong enough to cause breakage when you push the panes out. And that's how you remove them - just push them out (or in in the case of the frame counter - I think?) carefully. They have black paint around the edges which may come off in the process, but its easy enough to paint the edges again if needed.
