The black dots are dust on the sensor, that's why they only appear when you're stopped down enough to get them in focus. Otherwise they are too blurred to see. You can clean it with an air blower like the Giottos Rocket, or you can buy a sensor cleaning kit online. DON'T clean it with canned/compressed air.

I've had the same issue. I get odd artifacts occasionally, but rarely. I've had one similar to yours, once. I wouldn't worry about it unless it's happening often. There are many things that can affect it, but I don't worry, which is always why I shoot a few frames of everything and check the LCD for confirmation.
