I agree with you. I am also considering the 56 f/1.4 and it would be nice if it was not fly-by-wire. Canon's venerated 82 f/1.2 L is fly-by-wire and that is the most complaint about feature of that lens too.
 
It's just going to be another fly-by wire, just with the addition of the ability to set an arbitrary focus point using a marked focusing ring. I don't think that given the controls, it will possible - unless the entire focusing ring moves as you auto focus - to have "real" manual focus.

Why? Suppose you set the lens at 1m. Then you switch to AF by pushing the ring forward - and start shooting things at 3m. Then you pull the focus ring back. You're set at 1m and the lens is focused at 3. The much more likely result is that the focus will automatically return to 1m. That presupposes that the focus and distance ring are not mechanically coupled.

The other possibility is that when you go into AF, the distance ring decouples and spins inside when you focus, but I very much doubt that is the case - especially if this is an internal focus lens where the idea is to move as little glass as humanly possible.

It has real manual focus, none of that focus by wire stuff...

Hopefully this is a harbinger for the Fuji's manual focus implementation on their future lenses especially the 56 1.4
