Odd pressure plate scratches

Haven't used my Yashicamat EM for a long time and went to load some film in it and saw some strange scratches on the top of the pressure plate. There is also a little spot where the black paint has scratched off where something (film spool?) was rubbing against it, you can see this just beneath the little sticker that says Use 120 film only.

Any ideas what would cause these issues? Any way to fix? Will this scratch the film?

No, the "pressure plate" doesn't come in contact with the film. One, the body casting is designed to hold the pressure plate back slightly, leaving a channel for the film to pass. Two, the paper backing will prevent the plate from actually coming in contact with the film itself. It would take a massive flaw to have any affect on the film, and then it would be in the form of pressure mark (emulsion "exposed" by the mechanical pressure) rather than a scratch.
 
The winding arm winds normally and smoothly with no film in it, but when I put an empty spool in the top it grinds and won't continue turning. Any idea why this would happen?

I do not know this specific model but in many TLR's there is a film metering wheel in the take-up spool chamber. A spool will push down this wheel a little bit. If there is, try to push down this Wheel with your fingers and rotate it to check if it works Ok.
