I have a CLE which I use more often in lowlight situations because of the TTL. A medium yellow should not fool the meter. Red does, you should overexpose about 1 stop extra to the TTL metering with red filter.
So, there must be some other cause. Film speed and exposure are matching and OK?

Under low light, all meters start to have trouble measuring the light. The light may have be lower than what the meter is specified for. The yellow filter takes away even more light, so the exposure that you used may just be the lower limit of the meter, while the situation calls for even longer exposure..
Then, have you compensated for reciprocity failure?
I'm assuming that in low light you're using slow shutter speeds. Check the specifics of the film you used, but often when the exposure meter indicates between 1 and 10 seconds you need to double the exposure from the measured value.. the yellow filter may even exacerbate the film's reciprocity behaviour to the point where you need two or three stops extra light.
