Hello, What is the proper lens shade for use on the LTM Nikkor 3.5cm, 2.5 lens? I am guessing the S-version is not correct? How to tell the difference?
It's not the same as the S mount version. It is extremely rare. Below is a photo of 3.5cm f1.8 and f2.5 lenses in S and LTM versions, all fitted with hoods that I found some time ago. The 3.5cm f2.5 LTM version is on the far right.
I thought the regular shade for the 35/1.8 was expensive enough as they command over $200 usually, but never knew the square one ever existed? Have never seen it even in Bob’s books, or ever for sale.

The rectangular hood is for the LTM version of the W-Nikkor 35/1.8 only. The front of this lens doesn't rotate like its S-mount sibling, so there's no issues with the rectangular shape. Not surprising its not mentioned in Bob's books since Bob's focus is on S-mount. I've seen these hoods sell for upwards of US$1,000. Not quite as expensive as the lens they're intended for, but certainly getting up there and they're very hard to find too.

The S-mount hood indeed isn't the correct hood for the LTM lens. The S-mount hood clips on to the S-mount lens's 43mm filter thread (or 48mm in the case of the later lens) whereas the LTM hood clips on to the LTM lens's 34.5mm filter thread.
