I use Noise Ninja, but I don't use the stored-profile feature -- I just run the "Profile Image" function separately for each image. It doesn't seem to take much time, and that way I get a profile that's optimized for the individual characteristics of the image (such as balance of bright and dark areas.)
I think the stored-profile feature is useful primarily for cameras in which one channel is dramatically noisier than the others. The R-D 1 doesn't seem to have this problem, so the ability to make and store a profile isn't as beneficial.

I use Noise Ninja with the RD1. Profiling is easy. There is a jpeg in the root installation directory called "calibration_chart.jpg". You need to take an out-of-focus picture of the chart after printing it. Set the ISO for the level you are interested in and then just use the "profile chart" button to create the profile from the image. You then want to use the "profile annotation" button to open the annotation editor. If you hit "autofill" it will fill all the fields from the EXIF file automatically and then you can name it. PM me if you have any questions.
